After deleting, did you add again shirt and other items and assigned proper colours? Game restart is usually required after that.
Also, you have to click on "show licenced kits" on drop down menu when you're done.

Colour assigning with in-game editor is buggy. Several options do not work at all. SI is aware of that, I saw it their official forum.
In same cases you can't change colours of number, add edge with another colour on back number, numbers on shorts...
