It's because SI changed it's dimensions - logos always used to display according to width of 180 pixels, but they changed it to a height of 180 pixels so that extra wide logos like BBVA look bigger. When making your own make them 180 px high and constrain proportions and dont worry about how wide they are.

if I understand correctly, the horizontal logo should be sized according to the height of 180 px and no matter what width? For example Vanarama southern conference, I received 524x180x32 px and it normally will look in the game?

Can you upload your competition logos?
I'm still using FMG'09 logos and I'm keeping them up to date but there is no chance to do competition logos with 180 pixel height by using FMG'09 template. Downloading just competition logos instead of whole pack would be better for me.
