What happens to European football (UCL , UEL) if I take England and give it a top tier with two leagues?
What I mean is this:

England had a one league top tier (Premier League) until I changed it to two subdivisions:
League A and League B

I checked in-game and both have the same amount of European spots as if they were the premier league. Does this mean that two lots of clubs qualify for the champions league (4 from League A and 4 from League B) and if so, won’t that break the champions league?

If you want to create something like this, it's best to split the league into first and second rounds. That means, the best 5 teams of both leagues go to the "Champions Stage" and the worst 5 go to the "Relegation Stage". Take a look at how it was solved in Austria.
