there is both a "parent" association badge, and
its football branch badge?

This can happen at least in Finland, where the parent association can have many different sports under it, and some can have their own badges.

Well there are no rules and here in the alternative request tread you are free to request any football related logo being made metallic. But in the metallic logo pack we would prefer the football branch badge/logo, but in some cases there are several versions of the club logo and it is impossible to determine what is the most official, and it just becomes a choice. So if you want to request a logo being added to the pack use the other logo request thread:

I made three different shades of yellow. Choose whichever one you like best 🙂
