Noticed an issue since Jan 1st on update where all San Diego players are defaulting to free agents.

I assume you mean San Diego FC in Colombia? If so it doesn't have any players in FM can you be more specific about which players you're talking about?
Try to give as much detail as possible because not everyone is familiar with football in every country.

Is there a plan to add San Diego FC to MLS and have their team either populated with players from the start or set as transfers for them for the future.
Ive seen a couple of mods which puts them in from 2024, perhaps one of these methods could be built into the editor?

There is no team that exists for San Diego in the FM database so when updating the transfers there's not really any other option than to set these players as just free agents.
