That's not exactly my problem though, and it's happening with other logopacks as well. It has to be a mod conflict or something; I'll work it out and post when I get results.

Reinstalled and I still have the problem. I'll be digging through the config files for a solution.

Edit: This is part of \Football Manager 2015\graphics\pictures\flags\medium\config.xml.
If I'm reading it correctly, it assigns "none.png" to every nation's logo. It still doesn't explain the problems with the competitions.
