Is there an obvious way of finding out which configs are affecting others? I have noticed that in my background folder, only Costa Rica appeared to have a config file in there so i'm thinking this could possibly be what's causing the issue?
Thats the thing, it's replacing the whole existing folder (thats considerably larger) meaning all I am left with is the smaller update files and the majority of logo's in game reset to default?

I appear to be having a similar issue, only the Gibraltar logo seems to show on the team screen, the rest are all flags. Do you know how I can get the others showing as logos? Is there something I need to delete?
