This is due to a change that SI have made in FM16 to the way in which continental competition colours are displayed. All continental competitions have the same colour as the respective continent's page. This is hard-coded and cannot be changed, unfortunately.

I'm afraid not. As far as I'm aware, at no stage of FM16 were continental competition colours modifiable.
