Game decides if it's a clash mostly on the "background" colour, which is a button located inside kits and colours => shirt. If you have weird kit choices made by game, it's most certainly because shirt colours are not set up good.
For example, QPR has blue-white stripes and it looks the same if you set up "background" to blue and "foreground" and "outline" to white, or viceversa. But if "background" is blue, the game will see it as predominately blue, and it'll clash with Everton, for example. This might lead to some problems with clubs who wear white + some other colour stripes. You shoud think logically before assigning colours. For example Sunderland is red-white, however players back is full red so it's background colour should be red, not white.
If you set up white as background colour for QPR and red for Sheffield Utd, it shouldn't clash

It doesn't explain the clash created with the shorts and socks ( from white which didn't clash to black which does, and vice versa) and then the none use of alternatives!

There is a SSKCC file available on this site for download which solves this and similar problems, so you just start new game with it. For some other individual cases, use in-game editor.
In my expirience the game simply won't consider alternative shorts and socks, especially if there are custom made 3D kits available.
It's true that original game is terribly set up regarding team colours. There's a lot of work to do when the game ships in november. Or just wait for SSKCC file
