You've gone this far in checking their photos in the folder… so, there's just one more step: Open the config.xml file, and fix/edit/add the entries of those players.
If, for some reason, the entries in the config.xml file are wrong or missing, then reloading the skin many times doesn't change anything.
P.S. I have created a new game (Steam), and found both players have their photos… so the original config.xml file from the facepack should be good to go.

Do you actually understand what the file is for?
As the first line in the description suggests: “…an example Config.xml file to use as a base when adding your own graphics into the game.”
This is a template (probably a more straightforward and more accurate term than “example” and “base”) for building a brand new config.xml file for, e.g. your own facepack, logos or anything. This file, as a starter, helps you build this important config.xml file, so you can assign photos to players, logos to clubs, etc. As a matter of fact, there are several other ways to do this…
Back to your questions:
“What do I do with the original file?”
Not sure what you mean by “original file”… there's simply nothing to do with any other config.xml files, such as those from any graphics add-ons you download on the net.
As explained, you use this template to create a new config.xml file for some graphics that you try to add to the game. So, in other words, there's no existing config.xml file at all (that's why you need to create one, using this template or other ways), and you've nothing called “original file” here.
If, instead of creating a new facepack, you decide to add a few photos into a pack, then you just edit the existing config.xml file there (*Remember to backup first). In this case, since you're not building a new config.xml, you simply don't need this template.
"can they coexist?"
Suppose you have download or created some logo pack, kit pack and facepack, they should be placed into separated folders under “graphics”. Each has its own config.xml file there, and they don't touch each other at all. This should be the same case as you should have your own facepack (or anything) in another folder.
This is just a template… what happen next (e.g. co-existing with other files, or whatever) is all up to you.

They may cause conflicts. This is like… you put the food on the table, ready for cooking, but I put it back into the fridge.

May talk to the developer first… anyway.
Suppose you can see that the developer hasn't created any new skins for later FM versions since FM17. We can safely assume that he's probably not going to do it for FM24. OK, it doesn't hurt to ask…
Since it's a huge task to develop a skin (or transform it for later versions), you may have to hire somebody to do the job. In this case, it's better to ask the skin developer for permission first. Maybe alright if it's for your personal use only… but it's a good manner to seek his consent.
So, in either scenario, contacting the developer should be the first step.
P.S. No news for FM26 yet, but the most optimistic speculation is that it'll be available by the end of this year… hopefully. So, is it worth migrating a old skin for FM24… just to play 6 months or so? This is the question for the skin developer, and also for you to think about… if you're to pay somebody to do the task.

You probably know what the problem is related to. It's likely about the changes you made, or any custom editor data files you enabled.
So, the game still crashes after you revert all the changes you made? Test each of your custom editor data files, and see if any may cause the issues?
If you insist on the making those changes, then go back to the original status, and start over again: Make one change at a time… then test the game and see which causes the crash.

No! According to the screenshot, you're using FM.Z Tools 1.0… which is in fact newer than NewGAN Manager 1.4.0. Although FM.Z Tools is considered (kind of) a successor of NewGAN Manager, doing basically the same thing, they're two different programs. Actually, FM.Z Tools should be more… complete.
I'm not suggesting you to switch program in my last reply, but those are just the better video tutorials I could find, since they work very much the same way. Anyway, it's up to you to use either, not a big deal.
Do you manage to filter out male and female staff?
After seeing my physio named Sally who looks like Mark Wahlberg, I've stopped assigning photos to newgen staff. If you've found a way to exclude either gender before exporting the .rtf file, please share. Thanks.

As you said “make sense”… it doesn't make any sense if the users need to move the files around, or create a certain level of folder structure on their own, right?
Even if it's the case, at least you'll be given some instructions, or even a video tutorial… for an operation that could be confusing for users, or if the folder structure needs to be specific and accurate.

Nothing complicated: “Staff” > "Staff Search"… Naturally, you can't expect to find staff in Player Search (Scouting).

Not sure what exactly you meant about “transfer market”…
There's a section called “Transfer” where you can access from the sidebar. You can find ongoing deals, history, or more there. To sell a player, you may do it via his profile page, then transfer-list, offer to club, or more.
If you want to sign players, then go to “Scouting” and look for anyone you fancy. Or, you can simply access the player's profile in whatever way, e.g. searching, news, via a team's squad page, or even during a match.
Last but not least, you may instruct your staff to scout players based on some criteria, and give you a report later. Also, just ask your Director of Football any time to recommend a few players.

What happens is just a photo, a player's ID, and a line of text to assign this photo to the ID in a file named config.xml.

However, it may be better not to mess up the original Cut-Out Megapack… when you update the pack next time, it overwrites your changes. This is a discussion about “Cut-Out Faces Megapack”, but you didn't mention a word about it. So, better confirm this first: Do you mean you generated the config.xml file with NewGan Manager, and overwrote the config.xml from Cut-Out Faces Megapack?
It doesn't really make sense, as the two facepacks should never be mixed in the same folder.
Anyway, if this is the case, then you may just download Cut-Out Faces Megapack again, and will have the config.xml back.
Or, do you mean that you overwrote the config.xml, previously generated by NewGan Manager? i.e. “Generate” instead of “Preserve”?
Therefore, now your newgen players suddenly have different faces from earlier, which you don't want to see… Then, you restored the config.xml file from a system backup, but things don't work as it supposed to be. Do I understand correctly?
First things first, you suspected that it's something in the settings. But, apart from clear cache and folder location, there aren't really any options in Preferences about third-party stuff. Next, I suppose you didn't touch anything there at all, and more importantly, your other graphics add-ons are working as intended.
Is it about the “r-” thing?
Just noticed something from your config.xml screenshot: The entries are shown as “200xxxxx”, which should have “r-” in front of the IDs since the winter update in 2024 (I think so). NewGan Manager's latest version should have it fixed… for some time, actually.

If still not working, I know it's disappointing, but it may be easier to just generate a brand new config.xml and move on. Less hassle this way… yes, it's a costly lesson.

That's why I thought you also have other editor data files… Well, never mind then.
If the latest update causes the issue, you should see a lot of reports (or complaints) in the forum here.
Since you mentioned that you've tried “summer market update” before, just make a guess: Do you have leftover files in the folder? Those could cause problems… Anyway, you may enable the update files only, or even better, clean up the editor data folder, and start all over again… Remember to backup first.
EDIT:
OK, just downloaded today's update from https://sortitoutsi.net/football-manager-data-update , and started a new game with ONLY the 43 editor data files. I played English Premier League starting 3 July 2023, and no warning message or anything when picking players in Tactics… assume that it means they're all available for the next game. Right?

Just disable one by one (or may try a few at a time) and create a new game… The point is to test which one (or more) may cause the issue.

Let's stop for a while, and read both posts again: All we learnt from you was "this is good, that is done, another is complete,... and it doesn't work".
All we have is your words, and we can only take your words. If it's all true, then case closed... nothing to check, as everything is right (according to you).
But, obviously, this isn't the case, and something isn't working as it should be or some action is missing. So, now the question is: What can we do to help you? Apart from your statement, we have no other information at all to verify what you've done.
So, as said, please share some screenshots, e.g. image, filename, folder path, config.xml location, the line you've added in config.xml,... etc. So we can help check what's wrong or if anything more is needed. Or, we are just going nowhere…
Before you need help, please help everyone here first: Provide more information... so we can try to figure out what's possibly the problem.

Maybe… downloading from the internet?
The fact is that this is a facepack for players in the official database. For Pogba (assume that you're talking about him), I guess he's removed from the database due to the ban, and some custom databases may have included him after he becomes available. Similar case for Obi… he's newly added.
The situation is that facepacks and custom databases are independent to each other. Since each of these databases adds their own Pogba and Obi, they're going to have different IDs in your game and my game. So, which should a facepack creator follow?
The solution is quite straightforward: Assume that you've both players in your game now… Then, just assign the photos to them by yourself:
