OK, so now you've:
…\graphics\Save Game A Photos\config.xml, plus 50,000 images
…\graphics\Save Game B Photos\config.xml, plus 50,000 images
Is this what you meant?
As far as I understand, when you're loading up a game, the system will scan through the graphic folders and sub-folders and pick up every config.xml file within. That's how you display added logos, kits, faces, and anything else in the game.
In your case, when you're running Save Game A, it'd then pick up Save Game B's config.xml too, and apply the changes to the game… So, a possible scenario is: If there's an identical player ID in both config.xml, then it may cause some issues.
I'm not too sure if this is the case… or a conflict like this just rarely happens. By all means, you try your way and see if everything goes right.

Even if it doesn't cause any problems in your solution, you're loading up tons of image files that are unused… in every save game.
I mean, Save Game A is supposed to use its own regen photos only, right? However, now it also deals with Save Game B's config.xml as well as all its regen images. That means, it supposes to have, 50,000 images (as an example), in the game, but it turns up having 100,000 files in the cache/memory when playing (in theory)… (and obviously, all the image files would eat up tons of hard disk space). The fact is that 50,000 of them (used in another game) are actually… meaningless to the current save game.
Even if your computer is super powerful and has plenty of disk space, It may have an impact on the performance… more or less, and it is definitely a waste of resources.
Yes, it's probably easier to manage 2 save games with regen pictures your way, but it may not do any good. Just imagine if you're to create a Save Game C next week…

So, if I understand correctly, you've done the regen process successfully… Do you remember what you get at the end?
The end product is a file named “config.xml”. This is the file that stores the information about the assignment of the players' photos.
When you play in your Save Game A and create photos for regen, it generates a config.xml file. Say, later, when you start a new save game (let's call it “Save Game B”), you are to generate a different config.xml for this game.
Suppose you understand this: These 2 save games are not going to share the same information, because each game has their own regen players…
So, the question is: When you generate photos for regen players in Save Game B, did you back up the config.xml of Save Game A? If you overwrite or append the data of Save Game B to the config.xml of Save Game A, then you may have made a mess!
It's like… floor plans of a building: Level 1 and 2 have their own floor plan. You go to Level 1, you bring the correct version with you…
So, the important step to do: Make sure you take care of the config.xml of each save game, e.g. backup. Then, when you play Save Game A, you need to have the corresponding config.xml in the right folder… naturally. Same for Save Game B…
Then, it's up to you how to manage or back up the files…
Oh, remember to clean the cache every time you replace the file to another.
If you don't understand what I wrote above, or you've no clue how to manage those config.xml files, then you may try the reference below… as others may explain better. In case, you're still confused, then I'd suggest that you'd better stick with a single save game to avoid any heartbreak… if you accidentally destroy a config file.
It's not complicated, but need to be very careful.

Suppose you already know how things work, but let's briefly go through it anyway: It's supposed that there are name pools for different nations, races,… Then, the system will pick up names from the pool when creating newgens.
The question is: How to expand the name pool?

That makes sense… I mean, if there's such a straightforward way to add names to the pool, then we should have some custom name pool files to download here, or from other FM sites… just like installing some data updates.

Well, if you want to see whether it's anything wrong with the update, then try to remove the files and see what happen. Or, try each file… one at a time, and see which one may cause the problem.

Despite that you can only wait for them to talk, there are actually things that you can do at the moment…
Wage isn't necessarily the issue. I mean, for example, if you're pleased with life in the club, you may be willing to earn less and stay. If you can shine under this management, you may want to be part of the long-term success here.
Anyway, let's look at some real life scenarios:
So, what you may do is the usual objective: win games… as well as value the players. Don't expect that there's any shortcut… praising the players every week isn't the way. It just takes time to bring success and build reputation.
In summary, it's up to you to impress your players now. Theoretically, the more impressive you're, the more likely they want to stay and play for you… and hopefully, the earlier they're interested in talking to you again, and the better chance you can complete a deal with them.

If I understand correctly, do you mean that you've used both NewGan Manager and FM.Z in the same saved game… and then generating images from scratch isn't working?
So, is it possible that you still have both config files from NewGan Manager and FM.Z, which may cause conflicts? May try to move (or rename) one of them, and see if it may work?

Maybe recovering the finance in a natural way and using the editor to get rid of the problem… are just different.
Not sure how the game is programmed to handle situations like this. But, for instance, it may take a “process” to trigger something in order to lift the ban, and obviously, using the editor has bypassed any of this… not sure how it ends in this case. Or, it has a minimum period of time to serve such a ban, say 3 months… so you just have to wait, even though the debt is cleared.
When you do it in an “illegal” way (or trick… cheat) and the system doesn't follow (or fall for it), it's not fair to blame this an “error” here… the algorithm simply never expects to handle a case like this. It's always a risk when interfering the game in an… unnatural way.
It's too late to say this, but… why not just face the challenge and try to rebuild the club? It's actually quite fun.

Strange! The facepack and custom database shouldn't have any conflict with each other at all…
Anyway, the above wonderkids database does have a few errors, e.g. it seems to add two Silva Mexes (different nationalities though) in Man Utd U18, doesn't it? But, it's probably the only database that has Obi-Martin in Man Utd at this moment.
Just had a brief test: The “Daveincid” megapack does have Obi-Martin, but he's still in Arsenal… as the latest version is updated late September. Anyway, it does better in the player's value: He's worth £11.5m to 34m (not sure if it's too much, but makes more sense than 100k or so). I've seen other database just adding some wonderkids, and don't adjust the values at all.
However, the Passion4FM wonderkids database does have Jack Porter in the game, the 16-year-old young goalkeeper who made his debut last month for Arsenal. I don't find him (or e.g. the aforementioned Silva Mexes or Kai Rooney in Man Utd U18) in some other custom database yet.
Each of these add-on database has its good or bad… Anyway, if you do prefer the sortitoutsi version, then never mind.

In that case, you may find a custom database (e.g. wonderkids is the keyword), or data updates (which adds new players) (…and then edit using the editor, if he's added to the game and not yet transferred… or simply wait for the next update).

"install previous version"? Not really understand what it means… You only have a single save file, right? So, it's only the game version before you deleted the save file… nothing else.
Even though you decide to move on… it's better to understand how things work, try to avoid any confusion in the future.
Anyway, if you're to start a new game, please consider backing up the save game file regularly… especially before you're going to experiment something.

You may be able to recover the save file, but of course, it's going to be the game when you last hit the save button. So, in this case, it should be some time after your experiment…

Regardless what the cause or reason is, having a backup would help… at least, you may retrieve an earlier version, and reduce the loss.
Sorry to say: It's the second time… better learn how to slow down, think twice and have a plan. Also, always get yourself a safety net, e.g. backing up the save game every now and then… and the entire computer system. This is a habit that can save you in many situations.
Life is actually quite nice to us all: If you don't learn the lesson the first time, it hits you harder the second time… to make sure you bear the experience in mind.
So, you just deleted the save game file, not overwrote it?
Then, you may run some file recovery programs like suggested in another post… and pray for the best. Good Luck!
Please do have one or two of those programs ready on your harddisk, just in case… especially you seem to like deleting stuff. They're not guaranteed to save you everything, but it gives you one last chance.

Chkdsk is for verifying file system integrity of a disk/partition and attempts to fix logical file system errors. Not for recovering deleted files…
The previous post has suggested some file recovery software… supposed you should have one or two standby on your harddisk or tried already. Anyway, don't expect too much...
Can you find out why you have done this again… after the first time?
Have you exercised any precaution, like backing up the save game file every day or week?

When you do it for newgen players, you build a list and export a .rtf file. Very much the same for staff… you should notice that there's a view file for staff when installing NewGAN Manager or FMZ Tools.
