I guess my question is how can I add a new kit to the graphics folder, while simultaneously changing the 3D match kits to match? As at present I seem to be getting one or the other.

Apologies, it might be because I'm going the complete wrong way about it, but let me try and elaborate.
I'm wanting to edit my Dortmund kits. I've downloaded a 2D kit online, and saved it (along with config) to the graphics folder. Result is updated kits in the club info menu, as so:

Happy days so far. However, this doesn't alter the 3D kits in a match. So (and this might be where I'm going wrong) I've used the in-game editor to alter the 3D kits to somewhat match the new 2D kits. Doesn't need to be perfect, but at least the same as the new colours and rough design. Again, no issue in dping this in the editor.
The issue comes in that I can't get both to exist simultaneously. To add the new 2D kits into Club Info screen, as per the above image, I need to have 'Allow Licensed Kits' ticked. However, with this ticked, the default licensed kits for Dortmund show on the 3D players during a match.
If I untick 'Allow Licensed Kits', it'll show the in-game editor kits, like so (only home kit edited in this screenshot):

However, this second option is the only way in which the 3D via editor kits appear in game.
I'm looking for BOTH these options to exist simultaneously. How can I have the custom 2D kits I've download online show in the club info screen, with the edited club colours showing during a game. I'm sure I'm missing something and this is doable somehow, otherwise it seems pointless downloading custom 2D kits at all.

Yeah I knew this to be the case, but obviously there's still an ability to edit the match-visible kits via the editor. However doing so seemingly removes the 2D custom graphics. Is there no workaround for this? A world in which I can edit the match-visible kits via the editor to somewhat match my custom 2D kits, whilst still keeping said 2D kits in the overview page?

Your best bet is to get somebody to do a fantasy 3D kit which matches your custom 2D kit
I know that's probably not what you want to here, but it is what it is

@Ivs Sorry, I'm really new to all this. I have no 3D folder. Are you implying I should place subfolders in my graphics/kits folder to differentiate? And if so, what else should I be placing in the 3D folder alongside the config file?

If I correctly understood what you want to achieve, you want to see custom 2d kits and have 3d kits set accordingly (same colours). So I suppose you want to get rid of the official 3d kits for Borussia Dortmund. You can try to create a "3d" folder inside "graphics/pictures/kits" path and create another folder inside the "3d" one. You can name this second folder "dortmund" for example and just put the config file inside it. I assume you don't have custom 3d kits for Dortmund that match your 2d kits, so with this workaround maybe you could see 3d kits with the colours you want.
Remember to reload the skin once in game.
